What I like the most is the idea of putting the BZFlag logo on the base.

well, no matter, only you see it... no one else. so if it helps to make them colorful to see if someones this or that team, go for it... but its local only so no one else sees yours, only theirs (in most case, the default images)

Yes, unfortunately. Or not.

On that note, is it possible for a server creator to set up default non-standard graphics sets for their server?

Not for client side textures, in other words... for map textures yes, tank textures, no
