I guess there's not much you can do except send a report to the server if possible, giving as much information as possible in the the report. If you get too fed up you can always leave the server.

No. If you're using Global Groups, then the person joining your server needs to have the correct callsign and corresponding password that they use on these forums in order to receive cop permissions.

Isn't it possible for a player on "Missile War" to grab SB, move into an enemy's base, and start camping. Unless there are some special flag zones in place that are designed to prevent this, I don't see how this would be cheating, unless there's something else I'm missing.

To do that you need to use a physics driver. Physics drivers are applied to an object like a material is applied to an object. Here is the wiki page for making physics drivers.
